Ok, i have a 2002 SE-R 5 speed about 30K miles (52K KM) and just tonight i noticed every time the revs climb above 4000 it makes a weird vibrating noise. I tried just revving the engine without it in gear, and the vibration does not happen, only when im in gear. Is this normal, and why is it happening now, and never before?

well, it stopped doing it for awhile, and now it only happens when the engine isnt really hot, and only once the secondary intake runners open (after 5200RPM). I havent had a chance to take it to the dealer yet. Still think its the leaking header?

Reving the car at 5200RPM and more when the engine is'nt fully warm is not the best idea

For your vibration, I would first check if the motor mounts (4 in total) are all good...

I think you might be on about the motor mounts, i'll get it checked by Nissan at its next service (only 1000KM away).
