So I had to put in my whole cold air system to pass smog, and I had to unplug the MAF. It was working fine before I switched, and now it bogs and doesn't let me accelerate and it shuts off. Any suggestions?

plug the MAF back in. disconnect the battery for about an hour and re-connect. See if that helps.
before you disconnect the maf you need to disconnect the battery.
i think you can do the maf trick, its something like when the car is running, unplug the maf, if it stumbles and keeps running you plug it back in.
otherwise, you could try doing the 3 relearns, make sure the blue/green connectors on the tb are tight, maybe you accidentally moved or loosened it while working.
also, hope your battery terminals are tight and has good ground contact.
